Webmin Version 1.831
2FA authentication is setup using authy and works perfectly.
After changing user password login doesn't work anymore.
Comparing /etc/webmin/minicom.users using etckeeper/git shows that authy ID is present, but token was removed.

That seems like a bug. Which page in Webmin or Virtualmin did you change the password on?
