Under each domain you can set custom settings for spam and virus but the setting for "Delete spam if score is above" is not working. If I set it to not delete that setting is not saved and the email is still deleted.

You're right, that setting is now being saved properly - I will get a fix into the 3.75 release, or perhaps 3.76.
As a work-around, you can fix it from the command line with :
virtualmin modify-spam --domain whatever.com --spam-no-delete-levelSubmitted by Issues on Sat, 11/28/2009 - 03:20 Comment #2
