php_admin_value engine Off keeps re-appearing and breaking Apache PHP processing.

Every time Virtualmin is updated, the php_admin_value engine Off line is re-inserted into every virtual host's conf file. When accessing the home page of any of the sites, the PHP file is downloaded to the client instead of being loaded in the browser.

How do we stop this from happening in the future?
