When apache is running on a nonstandard port and has a reverse proxy sitting in front of it such as Varnish virtual servers are being created assuming that apache is running on 80 and as a result the reverse proxy setup does not find these virtual domains at all.

You can change the port for existing virtual servers at Server Configuration -> Change IP Address.
For new servers, you can set the default port at System Settings -> Server Templates -> Default Settings -> Apache website -> Port number for virtual hosts.
