Restore from backup with Nginx causing error

I'm using Nginx instead of Apache and when restoring from backup, the file /etc/nginx/sites-available/(exampledomain.com) is empty. It looks like the file gets locked and isn't able to write to the file.

It seems to be repeatable consistently.
